06 BF 650I - Electrical Timing Question

I have been battling this quad for several months. It use to run good but I had to remove the rear head and cylinder and since then it wont even attempt to start. My question is: do the spark plugs fire on both the compression and exhaust stroke?? The reason I ask is, The rotor slides onto the crankshaft and is held in place with a half moon woodruff key. When I turn the engine over by hand and watch the cam sprocket (which has index marks so you know if it is on the compression or exhaust stroke) the rotor magnets are at the same spot in relation to the crankshaft sensor on both the compression and exhaust stroke.
